A method for setting a destination in a navigation system is provided to enable a user to easily search a destination by guiding candidate roads instead of a highway when the highway is searched as the nearest road to the destination. When an original destination is set by receiving coordinates from a user, roads are aligned in a database based on the location of the roads adjacent to the coordinates(S101,S103). When a first link of the aligned roads is a general road, a path is searched by referring to the first link as a destination(S121). When the first link of the aligned roads is not the general road, a candidate destination is set. Then, the first link or the candidate destination is set as a destination according to the selection of the user, and a path is searched(S105~S119).
