PROBLEM TO BE SOLVED: To provide a new protein labeling method for controlling the number of labeling molecules per labeled protein molecule and an introduction region of the molecule, and labeling the protein molecule. SOLUTION: The method includes a process for creating a fusing protein for containing a target protein and a binding protein for refining an affinity, a process for binding the fusion protein with an affinity binding group of an affinity carrier as the specific binding protein, a process for replacing the affinity binding group, binding an eluted material bound to the fusion protein with a labeling reagent and creating a labeling eluted material, and a process for reacting the labeling eluted material to the fusion protein, dissolving the fusion protein from the affinity carrier and creating the labeled fusion protein as the fusion protein labeled by the labeling reagent by binding the labeling eluted material.
