PROBLEM TO BE SOLVED: To provide a method and system for especially cleaning wastewater containing nitrate nitrogen in a culvert drain system. SOLUTION: A method and system for cleaning agricultural wastewater in a culvert is constituted by using a culvert hydrophobic material 4 based on rock wool, gravel, pumice, shells or the like and arranging a water treatment material especially a nitrate nitrogen denitrifying agent in the drain flow channel from a soil moisture collection region to a drain discharge port. A water treatment material 7 is housed in a metal cage or the like to be arranged in a culvert water distribution pipe so as to be capable of being taken out or used so as to be mixed with or laminated to the culvert hydrophobic material.
