A method and a system for inserting a watermark in real-time in an FTP server/client system are provided to surely protect a copyright of an authoring file by automatically inserting the watermark in real-time when an FTP client uploads the authored file to an FTP server. The FTP client(100) transmits the authored file to the FTP server(200) through the Internet. A watermark determining module(210) determines whether the received authored file includes a watermark or a header of authorship information, and stores the received file to a database(230) if the watermark or the header of authorship information is included. If not, a watermark inserting module(220) generates the watermark or the header of authorship information based on copyright information of the received file, inserts the generated watermark or the header of authorship information into the authored file, and stores the file to the database.
