A system and a method for measuring a total amount of a non-point pollution source are provided to measure the total amount of the non-point pollution source accurately considering correlation of each of a rainfall amount, a flow amount and water quality per time slot accurately. A method for measuring a total amount of a non-point pollution source comprises the steps of: (a) measuring an amount of rainfall of a subject drainage area; (b) measuring a flow amount of a river representing the subject drainage area; (c) measuring water quality of the river representing the subject drainage area; and (d) calculating the total amount of the non-point pollution source based on the measurement data of the rainfall amount, flow amount and water quality and basic data of the subject drainage area. A system for measuring the non-point pollution source comprises: a measuring machine of the rainfall amount for measuring the rainfall of the subject drainage area; a flow amount measuring machine for measuring the flow amount of the representative river; a water quality measuring machine for measuring the water quality of the representative river; a data server which is connected to the rainfall amount measuring machine, the flow amount measuring machine, and the water quality measuring machine through a communication network to receive the measured data and stores the basic data regarding the subject drainage area; and a controlling portion which calculates the total amount of the non-point pollution source based on the basic data and the measured data.
