A control system for a manual transmission of a vehicle is provided to carry out a stable transmission operation since gear shift can be operated in the manual transmission only when the power supplied from the transmission is absolutely interrupted by a clutch. A hydraulic gear shift module(3) operates a shift fork of a manual transmission(1) using hydraulic pressure. A clutch detecting member detects a shift stroke of a release bearing(7) of a clutch(5). A valve member interrupts the hydraulic pressure passing through the hydraulic gear shift module. A controller(9) receives a signal from the clutch detecting member to control the valve member. The clutch detecting member has detection boss(11) installed on both ends of the release bearing and a load cell(13) which is pressed by the detection boss.
