PROBLEM TO BE SOLVED: To provide a method by which the base sequence of a fundamentally single nucleic acid molecule can highly accurately and directly be determined without amplifying the chain of the nucleic acid. SOLUTION: The method for determining the base sequence of a single strand nucleic acid molecule of analysis target immobilized on a substrate with a scanning probe microscope is characterized by having (I) a process for analyzing the shape of bases along the nucleic acid chain of the single strand nucleic acid molecule with a probe, (II) a process for analyzing the presence or absence of the interaction of each base with a standard nucleic acid along the nucleic acid chain of the single strand nucleic acid molecule with a probe in which the standard nucleic acid is formed, and (III) a process for specifying the kinds of the existing bases and determining the base sequence of the nucleic acid chain, on the basis of the results obtained by the two processes.
