The present invention relates to a molten carbonate fuel cell system for a ship that has a fuel cell stack. The present invention includes: an evaporator that is supplied with maritime air and evaporates liquefied natural gas; a water generator that recovers condensed condensate water from air supplied to the evaporator and generates freshwater by being provided with seawater and the recovered condensate water; and a cooler that discharges excessively-dried air by introducing air which has reached a saturation state through the evaporator and performs cooling in accordance with an electro deionizer (EDI) inlet condition after supply of the freshwater generated by the water generator.
