A method for controlling the auxiliary power source discharge sequence of a fuel cell hybrid vehicle is provided to improve durability by the stable shut-down of a fuel cell, thereby removing the high voltage present at a super-cap safely by the resistance for a high voltage heater in case of vehicle check. A method for controlling the auxiliary power source discharge sequence of a fuel cell hybrid vehicle comprises the steps of turning on the relay for voltage cutoff of an auxiliary power source and the main relay of an initial precharging device by an electric power converter boost if it enters the auxiliary power source discharge mode for vehicle check or safety; and turning off an he electric power converter and operating the electricity load, thereby discharging the energy of the auxiliary power source.
