<P>PROBLEM TO BE SOLVED: To provide a fuel cell system capable of preventing exhaust of high hydrogen-concentration gas to the outside even if hydrogen is exhausted from a catalytic combustor, and to provide the operation method of the fuel cell system. <P>SOLUTION: The fuel cell system 1 includes: a fuel cell stack 10 which generates electric power with supplied hydrogen and air; a compressor 31 for supplying air; a coolant circulation system for circulating coolant to the fuel cell stack 10; the catalytic combustor 70 for catalytically burning hydrogen and air and heating the circulating coolant; piping 70c through which exhaust gas from the catalytic combustor 70 flows; and piping 33a through which gas sent from a compressor 31 flows as dilution gas for diluting unburned hydrogen in exhaust gas, wherein when warming up of the fuel cell stack 10 is decided at system starting, the catalytic combustor 70 warms up the fuel cell stack 10 through coolant.
