A kit for analyzing at least one single-stranded nucleic acid target sequence in a sample, comprising multiple detectably distinguishable probe sets, each of the multiple detectably distinguishable probe sets comprising two probes: i) a probe labeled with a non-fluorescent quencher moiety that hybridizes to the target sequence, and ii) a probe labeled with a fluorescent moiety that hybridizes to the target sequence adjacent to the probe labeled with the non-fluorescent quencher moiety, wherein the multiple probe sets hybridize to the target sequence adjacently without unhybridized target sequence nucleotides between the probe sets; wherein upon hybridization of said probe labeled with a fluorescent moiety to said at least one target sequence in said sample in the absence of the hybridization of said probe labeled with a non-fluorescent quencher moiety to said at least one target sequence, said fluorescent moiety emits a signal above background, wherein, if both the probe labeled with a non-fluorescent quencher moiety and the probe labeled with a fluorescent moiety of a probe set are hybridized to said at least one target sequence, the non-fluorescent quencher moiety quenches the signal from the fluorescent moiety; and
