PROBLEM TO BE SOLVED: To provide a method for rapidly specifying a contamination source by estimating that any one of water, air or a medium in a culture resource fed to a culture vessel is the contamination source, and to provide a probe set usable in the method. SOLUTION: The method for specifying the contamination source in microorganism contamination of the culture vessel includes detecting the microorganism by using a polynucleotide probe having a base sequence complementary to the base sequence specific to the microorganism originated from the contaminated water, a polynucleotide probe having a base sequence complementary to the base sequence specific to the microorganism originated from the contaminated medium, and a polynucleotide probe having a base sequence complementary to the base sequence specific to the microorganism originated from the contaminated air.
