An apparatus and a method for providing a reference clock of a base station in a mobile communication system are provided to obtain an SNM(SPSR Nav. Message) within a mobile communication network itself and collect data in a format that an indoor SPSR uses, thereby reducing the amount of processing work of SNM data. An SRBS(SPS Reference Base Station)(750) generates assistance data used for determining a reference clock by receiving a satellite signal. A base station management server(720) collects the assistance data, stores the collected data in an SPSR(Satellite Positioning Service Receive) database server(730), and transmits the assistance data stored in the SPSR database server to a base station(740) if the base station requests the assistance data. The base station obtains the reference clock by being connected with an indoor SPSR for receiving the assistance data from the base station management server.
