PROBLEM TO BE SOLVED: To control the isomerization reaction of a specific O-methyl phosphorothioate to the corresponding S-methyl phosphorothioate by adding an amine compound to the reaction system to prevent the raw material or product from decomposition and restrain formation of byproduct compound(s) emitting offensive odor. SOLUTION: In isomerizing an O-methyl phosphorothioate of formula I [R1 and R2 are each an alkyl, alkoxy, (substituted) aryloxy, (substituted) aralkyloxy, (substituted) amino, alkylthio or (substituted) aralkylthio] to the corresponding S-methyl phosphorothioate of formula II in the presence of a catalyst such as dimethyl sulfate, at least one amine compound selected from ammonia, a primary amine, secondary amine, tertiary amine, pyridine compound, and salts of acids therewith is added to the isomerization reaction mass to control the isomerization reaction; wherein it is preferable that the amine compound is added at one or more molar times based on the catalyst.
