Use of multiple recombination sites with unique specificity in recombinational cloning

Disclosed are methods for recombinational cloning, comprising mixing a first population of nucleic acid molecules with at least one target nucleic acid molecule and causing some or all of the nucleic acids of the first population to combine with the target molecule(s), producing a population of hybrid molecules. This may be caused by the inclusion of a recombination protein. Nucleic acids of the first population may have recombination sites, and the first and target nucleic acid molecules may have one or more homologous sequences. Also disclosed are hybrid populations produced by such methods.
