The present invention relates to a controller separation type automatic bilge pump for a vessel, which can change a controller which frequently malfunctions in a poor environment in which bilge is handled by separating the controller from a motor pump relatively having durability and can reduce maintenance costs by removing a bilge sensing float which frequently malfunctions with the controller. According to the present invention, the controller separation type automatic bilge pump for a vessel includes: a pump main body including the motor pump and a suction unit for sucking the bilge, which is formed in the lower part, wherein a discharge unit discharging the bilge sucked through the suction unit is formed on a side of the pump main body; the controller driving and stopping the motor pump by controlling the motor pump; a filter member installed in the lower part of the pump main body by enclosing the suction unit and filtering a predetermined size of a solid body included in the bilge; and a controller cartridge including the controller and a protective cap covering the upper part of the pump main body. The controller cartridge is mounted on the upper surface of the pump main body to be detached.
