Provided are a method and an apparatus for detecting translocation. The apparatus for detecting translocation acquires BAP for a first chromosome and a second chromosome. The apparatus for detecting translocation detects translocation generated in at least one chromosome by selecting at least one translocation case corresponding to translocation information generated based on the BAM in the translocation cases which can be generated in one of the first chromosome and the second chromosome. So, the translocation can be effectively detected.
