The method involves providing a three dimensional image data set to be segmented, of a body structure and a generic model of the body structure. Synthetic two dimensional image data set is produced based on the provision of the three dimensional image data set, and the generic model is pre-positioned with respect to three dimensional image data set of the body structure. Three dimensional model of the body structure is produced by adapting the generic model to the produced synthetic two dimensional image data set of the body structure. Independent claims are also included for the following: (1) a computer program product with a program code for performing a method for segmenting a three dimensional image data set (2) a system for segmenting a three dimensional image data set.
