Provided are a method and an apparatus for detecting a pooling error by using sequences of chromosome strands after forming a pool of chromosome strands. The method according to an embodiment of the present invention comprises steps of: determining the number of chromosome normal strands of the pool expected from kinds of ploidy of each sample provided in the pool with respect to each of pools; performing first determination for determining whether the number of the chromosome normal strands is equal to that of haplotype on the basis of the sequences of each sample provided in the pool; performing second determination for determining whether the pool is uniformly pooled by using a frequency-value of allelomorphic character with respect to a standard variation of the pool; and determining whether a pooling process has an error by using all the results of the first and second determination steps.
