The present invention relates to an apparatus and a method for controlling a power storage system. The apparatus for controlling the power storage system includes a storage unit which stores electric energy and a conversion unit which incorporates with a power system. The storage unit includes a battery management system (BMS), which monitors the state of a battery and controls charge/discharge of the battery, and at least one storage group. The conversion unit converts alternating current (AC) power of the power system into direct current (DC) power, or converts DC power of the battery into AC power, and includes a power conditioning system (PCS) including at least one switching device and a PCS controller. The apparatus includes a controller which outputs a control signal to each storage group of the storage unit and a switching device of a power converter in a preset sequence based on an output characteristic required in the power system so that the storage unit is instantaneously charged or discharged.
