A system for neutralizing ballast water is disclosed. According to one embodiment of the present invention, the system for neutralizing ballast water neutralizes a sterilization material contained in ballast water discharged from a ballast tank to an outboard outlet. The system comprises: a discharge pipe connecting the ballast tank and the outboard outlet and having a ballast pump; a neutralizer injection module injecting a neutralizer neutralizing the sterilization material into the discharge pipe; a measurement sensor measuring concentration of the sterilization material contained in the ballast water flowing the discharge pipe; and a control unit controlling an injection amount of the neutralizer injected into the discharge pipe in accordance with a measurement value of the measurement sensor. Moreover, the measurement sensor selectively measures the concentration of the sterilization material before the neutralizer is injected and the concentration of the sterilization material after the neutralizer is injected.
