Disclosed are an apparatus for separating a target substance and a method for separating a target substance. The apparatus for separating a target substance in the present invention comprises: a mixture including a target substance; a density gradient substance layer which is positioned below the mixture and has a higher density than the density of the mixture; a magnetic bead which includes a magnetic substance and forms a complex by combining to the target substance; and a magnetic field generator which applies a magnetic field to the complex and settles the complex below the density gradient substance layer. In the present invention, a target substance can be effectively separated from a mixture with high recovery rate and high purity.
