The disclosure provides gene fusion variants and novel associations with disease states, as well as kits, probes, and methods of using the same. Some preferred gene fusion variants include fusions of FGFR3 and TACC3, TMPRSS2 and ERG, CCDC6 and RET, ERC1 and RET. Some particular disease states include bladder carcinoma, head and neck suqamoous cell carcinomajung suquamous cell carcinoma, thyroid carcinoma nd breast carcinoma.
