The present invention relates to a cargo lift synchronization apparatus of an automatic cargo system. The present invention comprises: a clamping unit provided to a shuttle unit; a shuttle unit control part for controlling a driving unit; a main controller connected to the shuttle unit control part to transmit and receive a control signal; a position sensor provided to each floor of a rack structure having multiple floors; and a pair of sensor detection units provided to both end parts of a pair of rack structure having multiple floors to be provided to a cargo lift unit configured to be ascended and descended to lift cargoes and detecting the position sensor and transmitting and receiving the signal with the main controller. Therefore, the present invention can discharge the failed shuttle unit or the shuttle unit required to be charged to the outside of the rack structure with the lift units lifting and transferring the cargo to the rack structure to remove inconvenience of a worker that the worker directly collects the cargo.
