An apparatus for separating hydrogen is disclosed. The apparatus for separating hydrogen according to an embodiment of the present invention separates hydrogen gas from electrolysis sterilizing liquid produced by electrolysis equipment of a ballast water treating system, and comprises: a gas/liquid separation unit comprising a cyclone to use a centrifugal force to separate liquid and gas from the electrolysis sterilizing liquid; a gas discharge unit disposed on the upper portion of the gas/liquid separation unit to discharge the gas separated by the cyclone; and a liquid discharge unit disposed on the lower portion of the gas/liquid separation unit to discharge the liquid separated by the cyclone. The gas discharge unit comprises: a separation chamber to store the gas separated by the cyclone; a gas discharge pipe connected to the upper portion of the separation chamber to discharge the gas stored in the separation chamber to the outside therethrough; and a dilution unit to dilute the gas discharged through the gas discharge pipe. Opening and closing of the gas discharge pipe is controlled to discharge the gas while a liquid component remaining in the gas discharge pipe is removed.
