A method of obtaining sequence information from an individual cell comprising: (a) amplifying a nucleic acid molecule in situ within a cell, thereby generating an amplified nucleic acid molecule; (b) annealing in situ a barcode probe comprising at least a first decoder sequence and a second decoder sequence to said amplified nucleic acid molecule; (c) hybridizing a first labeled decoder probe to said first decoder sequence; (d) detecting a signal indicative of said hybridizing; (e) hybridizing a second labeled decoder probe to said second decoder sequence; and (f) detecting a signal indicative of said hybridizing, thereby generating sequence information regarding said amplified nucleic acid molecule.
