The method involves determining whether to shutdown a fuel cell system. The standby time and shutdown time of the system are incremented, while operating a fuel cell controller and turning off an engine controller, if the system is to be shutdown. The system is determined to confirm whether another ignition to vehicle is made after turning off of the engine controller. The standby time and shutdown time of the system are added to obtain a stop time capable of confirming the gas component at the anode of a fuel cell stack.
