PROBLEM TO BE SOLVED: To provide a method for exhaustively ans readily determining amino termini and carboxy termini of a protein. SOLUTION: Polypeptide termini are identified by (a) a process for acquiring a group of peptide fragments cut at either the amino terminus or the carboxy terminus of one type of amino acid residue in an object polypeptide; (b) a process for acquiring a group of peptide fragments cut at the other terminus of the terminus used for cutting in the process (a) on the same amino acid residue as an amino acid residue contained, in the same polypeptide as the object polypeptide; (c) a process for acquiring mass spectra of the two groups of peptide fragments acquired in the processes (a, b); (d) a process for extracting a group of peaks having a mass difference, on the basis of the mass spectrum of the process (c); and (e) the process for determining that the group of peaks is the amino terminus of the object polypeptide or a polypeptide containing the carboxy terminus, with respect to a group of peaks extracted by the process (d) from the mass difference of respective peaks or the mass analytic result of each peak fragment.
