The present invention relates to a safety system of a fuel cell vehicle and a control method thereof. A safety system of a fuel cell vehicle which uses the power of a power supply including a fuel cell and a high-voltage battery according to the embodiment of the present invention, includes a power switch which is arranged on a power line of connecting the power and a power load; a insulation resistance measuring device which measures insulation resistance between the power line and a chassis; and a control part which controls the operation of the power switch based on the insulation resistance measurement value measured by the insulation resistance measuring device. If the insulation resistance measurement value is less than a reference resistance value, the control part enters a safety mode and the power switch is turned off to stop power supplied to the power load.
