Disclosed are a system and a method for analyzing a genome. The genome analysis system according to an embodiment of the present invention comprises: a first alignment module which performs an exact matching for a reference sequence of inputted reads; a seed generating module which generates a plurality of seeds from a read which does not match with the reference sequence among the reads; a searching module which searches a candidate location for alignment in the reference sequence by using the seeds; a second alignment module which aligns the read in the reference sequence in consideration of mismatch between the read and the reference sequence at the searched candidate location for alignment; a third alignment module which aligns the read in the reference sequence in consideration of mismatch and a gap between the read and the reference sequence at the searched candidate location for alignment if the read has not be aligned by the second alignment module; and a pairing module which pairs the reads aligned in the reference sequence. |
