The present invention is to charge an auxiliary battery which is serially connected to a main battery by using the main battery. The present invention relates to an apparatus and a method for charging an auxiliary battery of an MDPS system, capable of stably charging the auxiliary battery by detecting a charging current and a charging voltage of the auxiliary battery. The apparatus for charging the auxiliary battery of the MDPS system includes: a first battery which supplies a DC voltage; a second battery which is serially connected to the first battery; a converter which charges a second battery based on the supply voltage of the first battery by using a negative electrode of the first battery as a common ground; and a controller which controls the converter by using a negative electrode of the second battery as the common ground.
