According to an embodiment of the present invention, an apparatus for controlling an engine comprises: a detecting unit for detecting the current emission quantity of harmful exhaust emissions discharged from an exhaust gas of an engine; a comparing unit for comparing whether the current emission quantity detected through the detecting unit exceeds a reference value of the harmful exhaust emissions defined in accordance with an engine operating condition; a correction amount calculating unit for calculating a correction amount of an engine control factor for suppressing generation of the harmful exhaust emissions through a proportional integration control algorithm using an error between the current emission quantity and the reference value if the current emission quantity exceeds the reference value; and an engine control unit (ECU) for setting a target value of the engine control factor by reflecting the calculated correction amount, and controlling so as to follow the target value.
