According to an embodiment of the present invention, a method to operate a river pollution management system includes: a step of investigating a pollution source in a target area by investigating an attribute and a position of the pollution source; a step of collecting a sample for the analysis of background concentration and analyzing the sample; a step of building a database of a point pollution source and a non-point pollution source; a step of preparing geographic information based on space information using an aviation image, a digital map, and a serial cadastral map; and a step of combining the position information and the attribute information of the pollution source with the geographic information. Therefore, according to the system and the operating method thereof, the pollution source is efficiently managed by using a fusion monitoring technique with attribute data and geographic space information.
