The present invention relates to a method and an apparatus to control a motor-operated turbocharger. According to an embodiment of the present invention, the method to control a motor-operated turbocharger comprising a turbine, a compressor, and a motor; comprises the steps of: determining whether a condition for acceleration is satisfied; calculating a boost pressure target value if a condition for acceleration is satisfied; controlling a motor torque in accordance to the boost pressure target value; calculating a difference between the boost pressure target value and the boost pressure measured value; calculating a rate of change of the boost pressure measured value; calculating an estimated value which is a difference between the boost target value after a set time and the boost pressure measured value, based on the above difference and change rate of the boost pressure measured value; and correcting the motor torque using the estimated value and a motor torque map.
