The present invention relates to an apparatus to control a vessel and an engine output, and a method to control the engine output. According to the present invention, the apparatus to control the vessel and engine output comprises: a hull management controller to manage a hull; a data processing module capable of controlling various types of output factors of a relevant engine downwards in order for an amount of exhaust gas discharged from the engine be minimized if the vessel is positioned to an emission control area (ECA) wherein harmful substances are strictly prohibited to be discharged, or to an ECA entry preliminary point inside a communication pipeline such as an engine driver responsible for driving of the engine; and a data processing module capable of inducing a device to reduce relevant harmful substances to perform a function immediately (that is, when the hull enters the ECA) by preheating the device to reduce the relevant harmful substances if the vessel is positioned to the ECA entry preliminary point. As a function to reduce a series of harmful substances targeting only a minimum amount of exhaust gas in an engine side (or a minimum amount of harmful substances in the engine side) can be performed as soon as the hull starts to sail into the ECA while a preheating condition sufficient for normal operation is made in advance from a device to reduce harmful substances, the method to control the engine output can flexibly respond to recent regulations for harmful substances even if organizers for managing the vessels do not enlarge the size of the device to reduce the harmful substances (that is, even if the device to reduce the harmful substances is miniaturized).
