Disclosed are a software integrity verifying system based on a mobile storage device and a method thereof. The software integrity verifying system for verifying software installed in a mobile terminal comprises: the mobile terminal having a memory which is divided into a software installation area in which a data value is not changed and a software data area in which a data value is changed when software is used; and a reliable software monitor server for verifying integrity of the software installed in the mobile terminal using a hash value about the software installation area received from the mobile terminal.
