PROBLEM TO BE SOLVED: To accurately estimate a brain function site corresponding to a signal observation point attached on a subject' scalp when executing a brain measurement experiment using a near-infrared optical imaging apparatus. SOLUTION: This brain function site estimation system includes a three-dimensional position measuring instrument for measuring the shape of the subject's head surface and the signal observation point, and a computer computing three-dimensional position information output from the three-dimensional position measuring instrument. The computer takes a spatial map of the position of the signal point on the subject's head surface on a position of standard brain/head surfaces, estimates the position on the brain surface from the position of the standard brain/head surfaces, and estimates the brain function site from the estimated position of the brain surface.
