This invention relates a method to correct for bias inherent to multiplexed sequence amplification. The resulting corrected data is a much more accurate representation of true quantities than unprocessed data.

1. A method for preparing a series of mathematical functions for correction of bias in amplification of a plurality of immune related sequences which comprises:
a. amplifying a first mixture comprising at least two different immune related sequences at known concentrations; b. amplifying a second mixture comprising the immune related sequences of step (a) wherein the sequences are present at different concentrations than the first mixture; c. measuring sequence counts for the first and second amplified mixtures of immune related sequences; d. generating a plurality of mathematical functions for correction of bias that model relationships between concentrations and measured sequence counts; e. assembling the mathematical functions of step (d) to generate the series of mathematical functions useful to correct amplification bias.
