Chemically reactive carbocyanine dyes that are intramolecularly crosslinked between the 1-position and 3′-position, their bioconjugates and their uses are described. 1,3′-crosslinked carbocyanines are superior to those of conjugates of spectrally similar 1,1′-crosslinked or non-crosslinked dyes. The invention includes derivative compounds having one or more benzo nitrogens.

A compound of the following structure: and its biological salts, wherein C is a non-conjugated chain of 10-50 linear atoms selected from a group consisting of carbon, oxygen and nitrogen and wherein C is substituted with substituents selected from a group consisting of hydrogen, an alkyl having 1 to 20 carbons, a hydroxyl, a carbonyl, and RGM; R1-R11 and R13-R14 are selected from a group consisting of hydrogen, an alkyl having 1 to 20 carbons, an alkoxy having 1-20 carbons, a trifluoromethyl, a halogen, a methylthio, a sulfonyl, a carbonyl, a hydroxyl, an amino, a thiol or a RGM; X is O or S; n is 0 to 3; wherein RGM is an activated ester, acyl halide, aldehyde, anhydride, carbodiimide, haloacetamide, isocyanate or maleimide.
