A system to control a power generator of a reefer container ship is disclosed. According to an embodiment of the present invention, the system to control a power generator of a reefer container ship comprises: a plurality of power generators generating power by consuming a fuel to supply the power used in a ship; a loading and unloading monitoring unit measuring a number of reefer containers loaded on the ship; a control unit predicting power consumption in accordance with the number of the reefer containers, satisfying a power consumption wherein the power production is predicted, and setting the primary power generator minimizing the fuel consumption; and a power management unit selectively starting-up at least one power generator in accordance with a primary power generator setting information received from the control unit.
