A system to control a motor of an electric boat robust to a wave load is disclosed. The system to control a motor of an electric boat robust to a wave load comprises: a motor coupled to a hull; an inertial sensor coupled to the hull; and a control unit reducing torque of the motor from a time point (t1) generating a signal not having at least a reference value to the time point (t2) wherein a screw is exposed out of water when the inertial sensor transmits the signal having at least the reference value.
