Disclosed are a method and an apparatus for allocating resources of a base station in a carrier aggregation system. The base station sets a control channel format to transmit feedback for downlink data to a terminal and a resource to transmit the control channel format to the terminal based on the set control channel format and uses the set control channel transmission resource to transmit a control channel of a random terminal within a cell or to transmit uplink data in the case that a sub-frame of a specific cell is an uplink sub-frame when scheduling downlink data of cells having different duplex structures, thereby effectively enhancing resource utilization of a system without compromising system performance.
