The present invention relates to an apparatus which identifies a ship deserving special caution among ships within a control area using AIS target information, and controls the ship on the basis of the identification result, and a method thereof. The apparatus for controlling the ship includes: a multi-sensor fusion part which receives AIS target information from an AIS base station periodically; an operation part which is inputted with interested ship behavior information corresponding to the AIS target information; an integrated information part which registers the interested ship behavior information, and generates or updates an interested ship list including the interested ship behavior information; and a decision-making supporting part which judges an interested ship within the control area on the basis of the interested ship list and the AIS target information, and compares a reputation value weight of the judged interested ship with an interested ship reference value of setting information per warning, and determines the judged interested ship as a warning target in case the interested ship reference value is lower than the reputation value weight.
