The present invention relates to a method for forming a hydrophilic coating layer on the surface of a polycarbonate substrate, and a method for manufacturing a substrate assembly using the same and, more specifically, to a method for forming a hydrophobic coating layer on the surface of a polycarbonate substrate, which comprises the steps of: (a) treating the surface of a polycarbonate (PC) substrate with aminosilane containing secondary amine; and (b) treating the surface of a polycarbonate substrate surface-treated in the step (a) with silane containing a fluorine functional group, and to a method for manufacturing a substrate assembly using the same. According to the present invention, a polycarbonate substrate assembly having a microchannel with excellent resistance to an organic solvent can be manufactured by easily assembling in comparison with the existing assembly, and forming a hydrophilic coating layer and having excellent resistance to an organic solvent and hydrolysis as reforming the surface of a polycarbonate substrate with aminosilane containing a secondary amine group.
