The present invention relates to a method for calculating inter-chromosomal translocation position, which is a structural variation of chromosome, by using sequence read data generated through a next generation sequencing (NGS) apparatus. According to the present invention, the inter-chromosomal translocation position is determined more precisely and efficiently in base units. More particularly, a method for predicting inter-chromosomal translocation of the present invention is provided to solve a problem that an existing method has low sensitivity, obtain a consensus from overlapped leads each other among a soft clipped read (SCR) which is generated through a next generation sequencing (NGS), divide the obtained consensus into two groups to define as a paired end lead, respectively, and allow a reference dielectric to map therewith, thereby predicting the inter-chromosomal translocation.
