The present invention relates to an operation method for a ballast water treatment system which increases efficiency of electrolysis for an electrolytic apparatus used to remove various types of aquatic organisms and microorganisms remaining in a ship′s ballast water, and enables the ballast water to stably be treated in freshwater wherein electrolysis is hard. That is, the present invention relates to an operation for a ballast water treatment system which installs a filter-type water pipe which kills or weakens an organism by a physical impact on the aquatic organisms and microorganisms by modifying a flow rate on a front end of an electrolytic apparatus for electrolyzed water made of freshwater or seawater to pass through an electrolytic apparatus to kill the aquatic organisms and microorganisms remaining in the ballast water of the freshwater or seawater for minimal freshwater to navigate a ship early flows into, and additional seawater flows into a ship to operate a ballast water treatment system.
