A pathogen monitoring system, comprising: a fluidic handling system capable of filtering a fluid sample and thereby collect particles of a predetermined size from the sample and flowing the collected particles, as single particles in a liquid, through a measurement volume; at least one laser source capable of illuminating the single particles in the measurement volume, wherein the at least one laser source provides at least one beam with a first wavelength where the absorption by the liquid is higher than the absorption by one or more analytes within the single particles, and a second wavelength that is mid-infrared and is configured to induce vibrational bond absorption in the one or more analytes within the single particles; beam forming optics configured to form the at least one laser beam to a spot in the measurement volume, the spot having a dimension of 20 microns or less; a detection facility configured to measure the light transmitted by the flow at the first and second wavelengths; and a processor configured to analyze the measured transmitted light at the first wavelength to determine the liquid content in the flow, to analyze the measured transmitted light at the second wavelength in correspondence to the determined liquid content, and to thereby determine whether each single particle is either a pathogen or not a pathogen.
