The present invention relates to a two-stage membrane filtration system having a flexible recovery ratio and a method of operating the two-stage membrane filtration system, which variably controls a recovery ratio of a submersible separation membrane module according to a quality property of inflow raw water, thereby minimizing contamination of a submersible separation membrane and ensuring stability of a system process.
