PROBLEM TO BE SOLVED: To provide a file management system for surely holding and appropriately managing a reference relation between mutual analysis information files. SOLUTION: The analysis information file management system includes: file management means 31 for holding an analysis information file; reference relation setting means 32 for setting a reference relation between the analysis information files on the basis of the instruction of a user or on the basis of predetermined conditions; and reference relation holding means 33 for holding the reference relation set by the reference relation setting means, therein the system side is configured to perform the unitary management of the reference relations.
