PROBLEM TO BE SOLVED: To provide a device, method, and program for evaluating a protein structure that are capable of easily evaluating and analyzing the structure with regard to a side chain of a protein by utilizing codes of structural patterns, and to provide a computer-readable recording medium.SOLUTION: With regard to a side chain reference-molecular model expressing a side chain structure of a protein molecule, side chain reference-patterns are made by denoting the three-dimensional structure for each chemically bonding site with the use of predetermined codes; and with regard to a molecular model expressing a side chain structure of a protein molecule that is an analysis object, the three-dimensional structure is denoted for each chemically bonding site by the codes. The structure of the side chain is determined by comparing the pattern denoted according to the structure of the side chain of the protein molecule that is the analysis object with the side chain reference-pattern for each corresponding chemically bonding site and by combining the structures of the chemically bonding sites where both patterns match.
